Is there a way to make it so that for newly created subscriptions the "Assign the certificate to the mail domain" checkbox is selected by default? And perhaps allow the control of default states for the other checkboxes and configuration options as well?

Maybe the default settings can be controlled from the "Service Plans" menu as that's where all of the other default configuration is - perhaps by adding the available certificate settings under the "Additional Services" tab inside the "SSL It" area?
