Backup -restore DNS problem

I am having problem restoring some a backups form my server, I believe it is a dns issue as as some domains woprk fine without a the www. prefix (and some don't work at all).. sometimes restoring the default dns values fixes the problem..

has anypone had any exprience on fixing this issue?
