I've tried to reinstall migration manager as explained in https://kb.plesk.com/en/124713 but still cannot remove domain. Please advise.
 
Try to run

# plesk installer --select-release-current --reinstall-patch --upgrade-installed-components

and check result.

Yes, it will install all latest microupdates and all Plesk packages will be updated, including Plesk php packages.

I see. Plesk repair command works only on Plesk 12.5 and Plesk Onyx.
 
I've completly reinstall plesk by unseslecting the reselecting plesk component from the plesk installer command, so now I can login to plesk panel (12.5.30) but still facing the issue when trying to backup

I see in logs error message:

ImportError: No module named libxml2

Have you installed libxml2 and libxml2-python packages? Check it with

# rpm -qa | grep libxml2

and install with yum if necessary:

# yum install libxml2 libxml2-python

Run repair installation after that again.

Ohh, sorry, you have Ubuntu, not CentOS. In this case use apt-get instead of yum. Like:
